I suggest you install it from Sourceforge (actually just download, no installation required), and use it alongside Orbitron for some time, as the GUI is very different and somewhat confusing and will take some time to get used to, but in the end it will be worth it.

It also comes with basic downlink and uplink frequencies for some sats. I have groups for APT, LRPT, VHF and UHF comsats, etc. Gpredict works over all platforms, and, most relevantly to your question, you can set up groups of satellites no matter the TLE file they came from. Don't wanna sound rude, but Orbitron is ancient and limited. I had to constantly switch TLEs and wait for it to calculate predictions every time I launched it. I also got Orbitron when I switched to Windows, because I didn't know that there are win32 binaries for Gpredict, and I ran into the same issue. I know this probably isn't the answer you're looking for, but ditch Orbitron, and get Gpredict.
